Right after Mike blows the hearse up, there is a fire swirl. Of course, The Tall Man was killed by the fire(well, that one at least). I can't figure out if that swirl is meant to signify a new period in the saga (end of The Tall Man, since a somewhat confused looking one comes back). Could it be that the Tall Man that we see come through the space gate after teh explosion is actually Jebodiah Morningside after his transition. Perhaps the fire swirl is a transfer through time and space. The old Tall Man's spirit/soul/internal being, is transfered back into Jebodiah, causing the cycle to occur all over again.

Pretty sure I read or heard somewhere that the fire swirl was just a really cool coincidence while filming the scene.
I'm not sure that it represents anything like you mentioned, but you never know. I just always took it as a cool effect.

Those swirling funnels of airs are really common in the desert, usually appearing as "dust devils". I think they are caused by hot and cold air coming into contact and simultaneously trying to rise and fall, so it's possible that Dan knew blowing up the car would create the conditions to make one appear.
As for your theory that it's Jebediah Morningside walking out of the spacegate: I agree. Here's what I think might have happened - he walked through the gate as Jebediah, at which point the sphere in Mike's head took control of him and reprogrammed his brain to become... the Tall Man. And presumably, after he left, he de-aged and went back in time to begin his macabre plan, and the cycle begins again. The upshot of this theory is that the Tall Man's lifespan is trapped in this cycle from which he can never escape, because he is unaware of it (and therefore unable to escape it) until the last moments of Phantasm IV, by which time it is too late to escape. So in this sense, the end of PIV could be considered a victory for Mike and Reggie.
